You can't actually join factions, because you are a freelancer (figures, eh? ). But you can do jobs for a certain faction (go to X, kill Y) or just randomly kill the enemies of a certain faction, thus improving your reputation with it.

In MP, the name of the faction your have the best rep with is next to our screen name. I have "Outcast" next to my name om one of the servers I play on. Doesn't give you any benefits, but it looks cool.
