Is there a mod that allows you to fly all the different ships in the game? Such as trains, battleships, gunboats etc.? And if so what is the name?

88 flak mythic drive, Evolutions and the XML toolkit are three that come to mind, although i'm sure there are more

88 Flak lets you fly ANYTHING. That includes a giant asteroid base. If the NPCs can fly it, you can. Plus its new version is awesome ^^ look for it on the news page.

Besides crossfire is there a mod that lets you fly the ships made for the game but not put in the game, e.g. mayfly, Rage Bringer, warblade etc

Made for the game but not put in? You then list ships that I've never heard of before, so they weren't "made for the game" in the sense I am thinking (which means made by devs, just not available to players).

Do you mean mods that stick in lots of ships from anything and everywhere? If so, try rebalance or something along those lines. It's got about 200 ships or something crazy.
