You can't do it in Ioncross. You need to edit the engine you want. Ion on lets you edit what is there, like guns, sheilds, runninglights, headlight, contraill. You will need to edit the engin and change the color. I have to edit a ship if I want to add aditional contrails, but afterward, I can edit those that then show up.
