Campaign w/ Freighters--oddities?

I'm currently playing through the campaign while limiting myself to only freighters. At the moment I've got a Rhino, though I hope to soon have a Mule.

Here's my problem. I've noticed a few things that seem to be operating differently than when I fly as a fighter in the campaign. Has anyone else noticed these?

1) I level up slower. A LOT slower. I'm at level 4, and I've flown perhaps a dozen missions and haven't gotten to level five yet. I don't remember it taking this long with a fighter.

2) I can't befriend the Junkers or the Rogues. I remember that the best way to do this is to fly missions against Xenos--at least when I was flying a fighter. But now the Junkers and Rogues progressively hate me more and more with each mission I fly, even if those missions are against the Xenos.

Has anyone else noticed this? Is it my imagination, or does your net value and your alliances develop differently when you're flying as a freighter?

If you're playing SP, the Rogues hate you anyway, because of the plot. I don't think there's anything special about Freighters. Last time I played SP, I went from Starflier>>Rhino>>Defender>>Crusader>>Dromedary>>Valkyrie>>Anubis, and didn't notice any difference.

Level depends on money. So why should a freighter make a difference?

1) About the factions--the Rogues start out disliking you, but the faction opinions are only reset after each campaign mission. In the past, I've slowly befriended them in order to get a Bloodhound. Not because Bloodhounds are good, mind you--just out of curiousity. If I remember correctly, all I had to do was avoid going on a storyline mission for long enough, and kill enough Xenos.

2) I realized why the money thing was taking so long. At the end of the second storyline mission (which places you at level 4), I traded my Patriot for a Rhino (net value of ship plummets), and then spent a whole heck of a lot of money fitting and refitting the Rhino with various turrets (more net money lost in the transfer). So never mind about that oddity.
