Capital ships in SP

is there a mod that lets you fly capital ships in SP?

Try Chip's Evolution mod (currently v1.27).
His (soon to be released) v1.28 is gonna be even better. Perhaps it's worth waiting for v1.28 to be released as you'll have to restart your SP game again with 1.28...or so I've heard.

You don't have to restart your game with new mods, FLMM just puts your saves in a seperate folder. You can retrieve them and play them if you want, but there's likely to be conflict if you run different mods.

You can also use the Open SP mod where you can fly any ship you want. Only thing is, you can only play the story missions.

You don't have to restart your game with new mods

If you've been playing evolutions 1.27 and you want to play evolutions 1.28, you will have to restart your game from the start... I think that's what I originally said?

It sounds like you are saying that somebody could apply a mod and then carry on from where they left off? Generally when you apply a new mod, you will start SP again from the beggining of the game, unless it's a compatible update/addition.
