Actually I have a Saitek X45 HOTAS (stick and throttle) and I got it to work in Freelancer. I couldn’t change it back fast enough; it truly sucked. But it worked just like the mouse. But it sucked.
I use a Thrustmaster Tactical Board to play Freelancer and I change the mapping all the time. I have the thruster, the space Hoover (tractor beam) and the engine kill switch as my main three keys for dog fighting. The dock key and cruise engine key, along with bots and bats are close by. I also have special keys programmed, like a mining key that fires one weapon and then the tractor beam with a single key press.

I've got pretty much the defaults.

All I've changes is that the comma key (,) is also fire, and you can move your ship with arrow keys.

Hehehe, just go to Cockpit view, put the mouse to the center and fly with these

It's not easy, believe me.

I remapped my keys

Throttle is now TAB - to get it out of the way (i use the mouse wheel for my throttle control)

Afterburners is W
Reverse thrust is S
Missiles have been remapped to mouse button 5
Engine kill to mouse button 4
Very handy when dogfighting

The rest i left as is...

btw - caps lock can be remapped. I tried remapping engine kill to caps lock so i would have the light on my keyboard as an indicator as to what mode i was in (seeing as there isnt anything on screen to let you know), but remapping disabled the caps light.

Just my $0.02, but it could just be the cardamine talking.

I've played a lot as a freighter captain, so my keyboard is remapped for quick retreats.
` - for cruise engines (I'll have to change this)
4th mouse - for docking
3rd mouse - torps
v - change view

Ermmm the one thing I really wanted remapped was Button 1 and 2 on mouse swapping over... Damn silly controls them if you ask me.
I have Q & E as Strafe, X & C for drop CM, D for mine, R for missle, T for Torp, Tab afterburners, A for cruise, Z and \ for Engine kill... think that's it. the rest is the same. Scroll wheel is speed.

If it wasn't for the inky blackness of the night you wouldn't appreciate the brilliance of the stars...

man all these people with 4 and 5 button mousies make me jealous... I only have button one and 2 and middle mouse wheel...

Mouse1: Defualt thingy for changing direction
Mouse2: Fire
Mouse3: Afterburner
Mouse4: Fire Torpedo
Mouse5: Cut engines
Mousewheel1 up: Increase speed
Mousewheel1 down: Decrease speed
Mousewheel2 up: Dock
Mousewheel2 down: Goto
