It's hidden rep, the game is riddled with them. You have to watch every rep bar when your Fixing your rep. Kill a few ships and then check your rep straight after, see if any that shouldn't are dropping. Mostly its cause you kill one faction that affects 4 or more other factions which in turn affect 3 themselves, so you can see where this is going, a bad rep chess game if you get it wrong.

Cause Outcasts and there alies dont like Corsairs, check who likes/hates who with F8 in game, there click the faction name for a fuller description.
