I'm not 100% clear on how you go about making new ships, I'm still experimenting and learning myself. However, I can tell you which programs you'll need for editing .dlls.

1: Resource Hacker ( ResHack )

2: FreeLancer.ini Referer ( Fl INI Ref )

I believe you can download ResHack from several sources, including: http://anton.concord.ru/ftp/reshack/, and via links provided in several threads and tutorials, namely "Modifying Ship Infocard" in the Freelancer General Editing Forum. The aforementioned thread also gives you a fairly good idea how to use both Reshack and FliniRef.
