Is there anyway to get Freelancer to run in a window rather than full screen?

you can in VM ware but i wouldn't recomend it unless you have a very very large system with a lot of resources

a very expensive (IIRC) hardware emulator. Basically it creates a 'virtual machine' that you can install whatever x86 OS you want on using a big file on your hard drive as its hard drive. There are other emulators around- just google for 'x86 emulator' and I'm sure you'll find a few.
