what happens if u deny a story mission?

IIRC, the character stays in the bar where you can talk to them again when you're ready. I think also that the payment decreases if you don't accept a mission first time.

so you have to do the story to open jump gates?

You have to complete up to the Escape from Liberty mission. Then I think everything's unlocked. Certainly it is once you reach Kusari, I've been out as far as Omicron Alpha before the shipyard mission.

I never denied a mission until the first Kusari one where you attack that base. I denied, but ALL THE TIME after I launched from there, the waypoints were there, trying to make me go back.

I have dinied once.All that happened was Juni whined a little.After I came back it was mission as usual. Although I have delayed returning for a while. Also after I came back it was mission as usual. I did not notice any payment decrease.

The waypoints back to the base do remain though.

It's fun to tick off Juni. She get's pretty pissed if you blow off the one where you have to escape from Leeds. Later on, of coarse, you can't deny a mission. I haven't tried denying the first mission or the one with the jump gates, wonder what happens.. --- VH16

Oh, cool fact. In mission 1, destroy the second wave of rougues and you get $750 credits

Actually the only time, from what I remember, one is unable to refuse missions is after being saved by Orillion. As long as Juni is calling; 'Trent, Trent come home; I need you!" you can take as long as you want. In fact on one play through I kept going to her & rejecting. Some of her comments on the 2nd/3rd refusal were kinda funny. By the time game was over I had explored about 80% & found there are some wrecks which would not surrender their loot {all you got was that weird sound when hittin a wreck for 2nd time}. Most of those were Coded Bang-Bang wrecks. Too bad it might have been fun to finish using some.

if you deny the first mission, you're basically without a ship until you go back to the equipment dealer and Juni.

I made it as far as sigma 13 before the shipyard mission. If I had been allied with the corsairs I could have gone anywheres. I stopped short at the New Berlin Jumphole (didn't check it) but its probably unlocked too...
