In each system file with jumpgates, there are definitions ofr their position and rotation. Try search the file of the system in which you desire it to be rotated for "jumpgate" or "jump_gate", until you find the one you want (you can see which one it is by looking at where it goes, or using the ids_name number with Fled_ids to see its actual name), and change the rotation = x, y, z values. Rotating 90° or -90° around the x-axis should give the desired result, just try out.
