All ammo mines, missle, and CM is set to 50 max no matter if you have same two missile launchers. It does allow you to fire missles fasters (2 second delay).
I put one missle launcher then a second different type on ship; then I can carry 50 missile for the one type, and 50 missle for the second type. total of 100 missles, though they are a mix of two types ammo.
Rename and create in a DLL Missile lancher favorite and a second instance to be buyable with same stats (call it launcher2) then add Ammo2 for it. Then you can have 'identical' dual missile with thier 50 each load; give 100 missles of 'same' type. Remeber you can assign a Hot key to a group of weapons to fire in options. Put the two (launcher and launcher2) as one hot key group to fire simultaneously.
I personaly try to balance missles to be more effective with the limit of only 50. Most missles will not hit the broad side of a barn. It would be nice to make a MultiMissle MOD. This is one idea for you to work on.
