The ship and loadout for juni and king was written into the game. You could mod it to change it if you wanted. But the game does not do it, though latter on different people fly different ships, again, written into the game.

They probably have their own custom built ones that they have had for years or something. Or their position in the LSF has given them access to people who can customise ships like that. Besides, they're vital to the storyline, if they had crappy ships it would make it a lot harder to beat some missions, although that depends on the person I guess.

juni, moslty the special defender.
sometimes she use the anubis, but after the jump she has her defender back...

king, mostly the patriot.
escape off liberty, king flies a defender... later on he use the anubis before a jump, after that he has the patriot back...

their are also some other with this strange ship change between a system jump... and use off ship...
