is there a mod or addon that will allow the player to customize his ship's speed: thruster and cruising?

Try the titan mod. It gives you a set of options when you activate it, one of them includes the cruise and thruster speed. You'll be able to buy another ship after the first mission if you want to play fairly.

There is a "Speed Mod" that comes with FLMM when you download it.
