Deleted... Spoilers. For future reference, it is the mission 3 bug where your enemies do not attack.

The only thing I can say is either your game is F'd or you got Great Rep. with them and that makes them not attack. Are you using mods? that might be the cause. Also, If you need help like this, put it in the Spoiler Forum.
