Ok, i have now rewritten the line parser, now it will replace CR and LF and use * as line terminator instead. I tested it with a string without CR&LF that had * instead and it looks like it working.
And older text files that do not use * as line terminator still works, CR is dropped and LF is changed to *, and doubles ** are replace to * so they should also be ok.
(Seems like some webservers totally remove CRLF from TXT files, maby should rename the PATCH.TXT into PATCH.BIN or something.)
I also have also made a new page to go with the file:
http://www.geocities.com/Ichinin/PATCHER.HTM
Enjoy.

Link fixed. Uploaded the ZIP to the wrong folder
True, lots of post doesnt mean lots of people. I havent ran into this problem before mostly because i suggested a webserver to use that i use myself.
If i was a commercial program that i was going to support, then i would have testet it against different operating systems and different webservers, maby even different ASCII formatting, but since it is freeware i usually just release stuff as is, for free and without support.

Got it - unfortunately, the error is still the same.
UPDATE.TXT is now:
FILES\CONSTANTS.INI# constants.ini# 2006-07-28 12:00*
FILES\Freelancer.exe# Freelancer.exe# 2006-07-28 12:00*
FILES\misctext.dll# misctext.dll# 2006-07-28 12:00*
Unfortunately constants.ini is still the only file downloaded.
Using doubles had no effect either... Also tried renaming UPDATE.TXT to UPDATE.BIN as suggested above which produced a corrupt patchfile error.
Thanks for the help so far, Ichinin. Hope you can help me over this last hurdle
EDIT: Ignore the above, that was my fault - had two versions of UPDATE.EXE in zips on the desktop, was using the wrong one!
Ichinin, you sir, are an officer and a gentleman. Thankyou for providing this excellent utility, and your generous support. I can most definately make use of this
Oh, small note, however. In the latest version, UPDATE.TXT has been renamed to PATCH.TXT - this causes a corrupt patchfile error, where UPDATE.TXT works fine.
Thanks again, you've made a modder very cheerful - if I can return the favour in any way let me know.
