Hmmm. . . Interesting question. While I haven't gone everywhere, I believe all of the major houses have cap-ships.

In SP there is one other entity who has a cap-ship. I don't remember any of the rogues or side groups ever owning a cap ship. Oh except the Order. . .

In MP, I don't believe cap-ships appear. hmmm. . . This one I don't really know.
