Maybe the mission and salvage was enough to raise you two levels.

after meetin Hakkera for the first time fly through Outcast Territory and grabe all the salvage, this will bump u up sya 5 or 6 levels when the campaign, finishes.

Leveling up in SP depends on two factors: Success with the storyline missions, and ones net worth. For example, you need to get $5,000 to advance to the next level. So you do a trade run and you net $30,000. Not only will you level up, but if you made enough money to meet the next level requirement, you may move up multiple levels. I have noticed this several times when I have played through the single player game.

i got enough value to go up a level.
i finished that level but went up 2 level instead.
then after some liberty navy missions i went up another level and then i did juni's mission again.
see i went up 3 levels when i was meant to go up 2 only.
and for the guy who wants to know im talking about SP.
i can't make it anymore simpler i went up 3 levels instead of 2 ok.

Nathan - Relax dude. Some questions asked in these forums may seem stupid to you, but they can have a bearing on what is going on. I can understand your frustrations, but replying like that could prevent people from answering your questions in the future.

No it is not a glitch, it is something that happens. As I said before, you can go up multiple (2 OR MORE) if you meet the requirements for leveling up multiple times.
