Well, if you look at the main page (wasn't there a discussion about this sometime?) you can see that there is a link called "bases". Then you can sort the bases by "faction". Then look for bases owned by "Rogues".

And yes, I'm fairly sure it is possible to destroy a Rogue fighter. As for the Rogues being in the storyline...just keep playing the game.

I can recommend to try and find them on your own. This is not because I'm unwilling to help you, but because you have asked 4 or 5 question already starting with where, what and how and you're only at mission 4, so you've only just begun. If you finish the storyline, you can go out and explore things for yourself, wich is much more rewarding then simply asking us here.
Who wouldn't want to be able to say: I found all bases on my own and explored every system and discovered everything there is to discover in the game without any help.
I know that's not realy possible and asking for one or two things after spending hours trying to find it isn't a bad thing, but you give up realy fast imho.

This is not a rant, this is just a sugestion, I don't realy mind if you check the spoilers here or ask us where to find stuff. That's your choice.
