You don't understand you cant dock with anything until you dock with the base...

You don't have to re-start your whole game. You may have to re-load a saved game from before your freighter "accident".

I would go and shoot down some corsairs so that the base becomes neutral again
( corsairs usually hang around jump gates and have middle-class weapons).

OR

You could reload a save, you did save often, right ?

OMG this happened to me I was so pissed off.
Get the FLChar editor and reduce your hostilities with Samura and Kishiro to neutral.
Then you can continue.
I have found no other solution (My only save was right before it), unless u get a bribe somehow

there is a way to hack the files but i'll have to check it again, hang around and i'll get it later. it makes it so that you don't recieve any damage at all. i shouldn't be long so hang around ;

back, yeah, go to My Documents, then to My Games(or freelancer), then to freelancer and go into PerfOptions. near the botom you will find a 'DIFFICULTY_SCALE'. change that from 1.00 to 0.00 and then nothing can hurt you . the problem is it doesn't work for multiplayer :'(

I fixxed the problem with docking at shinkaku thx to a mod and a recently saved game. i was wondering if theres a mod so that there is nothing but the storyline in other words no taking jobs in between.

Part of the purpose of giving you time to take on jobs in between missions in SP mode is help you get a better ship and more experience flying in combat so that you do not get whack so quickly on the scenario missions! Use the time wisely because Juni will get her way with you eventually and force the next mission on you. Stay away from her until you are ready for the next mission she offers you. Use the time to get the best weapons, ship, and battle experience so that your next mission with her will be successful. Enjoy
