Everytime you finish a mission, your progress will be automatically saved. But take notice: at the completion of the next mission, that saved-game will be automatically overwritten (only one auto-save slot available). If you want ALL the complete missions accessible, you have to save them manually. Just hit Esc anytime while on your bunk room, and the menu will appear. Click 'save' and enter a name for that slot, and click 'save'.

No, you cannot save your game during flight/mission. It would be too easy to complete the game

I have wished for a in-mission save so often in so many games...You get past the super-long cutscene, the capital ship attack, a wing or two of fighters, and some torps...then all of a sudden, just as you're about to land, KABOOM! Back to desktop.

At the very least, there should be a quicksave feature that fires off each time an objective is completed. So that if it desktops you, you can pick up at your last complete objective, rather than spending possibly another hour doing the whole thing over again.

Reaper: $200,000,000.
Rockets: $100,000
The look on that pilot's face when you launch a full pod of screamers up his tailpipe: priceless
