Bear in mind that Star Trek has a vast array of ships, not just the big star ships you often see. Smaller shuttles, Runabouts and even fighters (the Peregrine Fighter for example, which looked simalar to the Marquis fighter but was actually the Federations main assault fighter. The dominion and Cardassians also had fighters and lots of fan built models since then have expanded the database for potential fighters).
Just because the Freelancer engine is designed for profiteering, doesn't mean a Star Trek mod based on the Freelancer engine needs to as well. There are ways around that (for example, RPG based TC's, off which there are a couple for other universes already out there). And don't forget the Ferengi who are always after a profit. So there are solutions.
Personnally, I think it is a good idea. But to get it right will take an aweful lot of work, testing and balancing. You are talking about a TC going to the same level in Star Trek as the Privateer and Star Wars TC have already achieved. Working on one of these myself, I know it is no simple feat and I had the lucky end of the dealer with a lot of work having gone into the mod prior to myself joining the project. I would really like to see the final out come though and see what ships are put in there.
Question Doncaster, are you going to put the ships and stations in the mod to scale with one another? And which timeline are you setting it within?
