You could make the ship available for sale at manhattan from the beginning of the game for any price you want. This also works for those hard to get items like the paralizer missile launcher or whatever floats your boat or in this case ship.
For instance in my modded files the titan, dromadary and sabre are for sale because we have all been through the story line three times. Just a suggestion there may be other ways.

well you could download and install my TotalSP mod (here), yet you would have to start all over again.

you can buy all ships/equipment with level 0, all jumpgates /-holes get activated after the 2nd mission and the singleplayer storyline is still intact.

Thanks for the thoughts... problem is i did use the mods that allow that... but now i've deactivated them and my level is like 34... and i want to run through all the missions in order.

Can you mod the mission ini files so that they all appear now?

Don't know about reseting the missions to run again, but here is a thought. Set your initial ship that Juni gives you to something else. This is assigned in:

\DATA\MISSIONS\M01A\m01a.ini

Act_SetShipAndLoadout = ge_fighter, msn_playerloadout

If you set ge_fighter to what you want, you should have that as your initial ship. Again, I haven't tried this yet myself, but would be interested in the results. Happy Hunting.
